In 2016, Carter Kieboom was drafted in the first round of the Major League Baseball draft by the Washington Nationals. He signed with the Nationals on June 11.
In 2017, Carter Kieboom played with the Single-A Hagerstown Suns, showcasing a .333 batting average and six home runs before a hamstring injury placed him on the disabled list on May 12. He was later named to the Northern Division All-Star team in the South Atlantic League and played across three levels, finishing the 2017 season with a .297 batting average and nine home runs in 61 games.
In 2018, Carter Kieboom was named a Carolina League All-Star while playing for the High-A Potomac Nationals. Following the All-Star Game, he was promoted to the Double-A Harrisburg Senators. He also represented Team USA in the All-Star Futures Game at Nationals Park in 2018.
On April 26, 2019, the Nationals promoted Carter Kieboom to the major league roster, and he made his debut that night, hitting a home run for his first major league hit. He also got named to the 2019 Futures Game.

In 2019, the Washington Nationals won the World Series. Kieboom did not participate in any postseason action.
In January 2020, following Anthony Rendon's departure, Nationals manager Dave Martinez announced that Carter Kieboom would move to third base full time, with the expectation that he would become Rendon's permanent replacement.
In 2021, Carter Kieboom played in 62 games for Washington, hitting .207 with 6 home runs.
On March 20, 2022, it was announced that Carter Kieboom would miss 4-6 weeks due to a flexor mass strain near his right elbow, leading to him being placed on the 60-day injured list the following day.
In 2023, Carter Kieboom returned to the majors, hitting a home run in his first at-bat. In 26 games for Washington, he batted .207/.266/.368 with 4 home runs and 11 RBI.
On March 13, 2024, Carter Kieboom was removed from the 40-man roster and sent outright to Triple-A Rochester. He elected free agency following the season on November 4.
On December 6, 2024, Carter Kieboom signed a minor league contract with the Los Angeles Angels.
In 2025, Carter Kieboom was added to the Los Angeles Angels' active roster on September 16. On October 22, Kieboom was removed from the 40-man roster and sent outright to Salt Lake; he subsequently rejected the assignment and elected free agency.
On January 13, 2026, Carter Kieboom signed a minor league contract with the Cleveland Guardians.
